I am visiting in October, and I'm flying into Larnaca and returning from Ercan via Istanbul. To avoid problems in the future, is it advisable to 'book out' of south Cyprus at the Greek side of the crossing, before booking in on the Turkish side? Thanks in advance for any advice.

You can't 'Book out' of South Cyprus (ROC) when heading North across the Green Line, because as far as the South are concerned, you are not 'leaving' as the whole island belongs to the ROC
Over the years, I have entered and left ROC via a multiplicity of routes, and it has never caused me the slightest complication, either leaving or entering.
TRNC 'ins and outs' are a different matter - make sure that you get booked in & out at the appropriate times!
